In Human History, Morgan never became the ruler of Britain and, therefore, harbored hatred towards King Arthur, who did.
In other words, for the Morgan of Human History, ascending to the throne and becoming the ruler of Britain was a desire that she could never fulfill.
Human History chose King Arthur, not her, Morgan.
